I’ve been notified that an update is available for our theme. Unlike any other theme I’ve worked with, it appears this theme requires a complete install of the theme using the updated version of the install package. Will a complete install overwrite all the custom work to it we've done?

If you use child theme and not edit anythings in parent theme, don't worry.
And all css code in Appearance > Customize > Miscellaneous > Custom Code will not lost.
Remember backup old theme before installing update theme.
